I had the user change their photo on outlook.com and waited a few days. The update made it to other office365 services such as delve, skype and outlook, but would not overwrite the sharepoint stock photo that I uploaded.

WebbIt is possible that even running profile synchronization does not solve your problem. Try using IISRESET /NOFORCE and see if it immediately detects AD changes (and clears the cache). Then restart the sync and wait for it to try to fix itself. SharePoint will be forced to re-examine the files it needs to synchronize as a result of this operation.
